Problem solved.
It seems the issue was between mySQL and my GPT partition.
As of windows 8 it would seem that 32bit OS's can boot from GPT partitions so it is no longer limited to large secondary disks (2TB+) and 64bit OS's so smaller disked 32bit pre setup devices may come with a GPT boot partition
I got this reply on geekzone.co.nz which fixed things:

Seems that setting
innodb_flush_method=normal
in the mysql config might be helpful.
